☾ At the top she runs into the last Lumen Sage, Father Balder. Or, known better as the entire antagonist of the game. She learns through him that she's his daughter, and he's the one who created the witch hunts to kill off most of the clans. He was also the cause of the news about Vigrid to travel to her in the first place, the battles rearranged like stepping stones to bring back her memories of what happened 500 years ago.
☾ Among all the other news, he had apparently taken the young girl, Cereza, from her time when she was a child. Essentially he went back in time, took the kid and brought her to the future, to make Bayonetta remember her past.
☾ The reasoning behind all this? To awaken her [Cereza/Bayonetta's] abilities as the Left Eye, as he is the Right Eye, and become the Eyes of the World, to awaken Jubileus and destroy everything. In doing so, it would rebirth the entire universe and everything would live in light and harmony, as it was foretold many centuries ago.
☾ Bayonetta, after learning about all this, and hearing that Balder was the reason Luka's father died, tells him she can never call him father, and fights him. After several tries in infernal demons, she finally corners him and finishes him off with her red lipstick, telling him to "don't fuck with a witch." His final words again hint at Jubileus, and he falls.
☾ After the battle, Bayonetta grabs Cereza and returns her home, to her time. Thinking everything is over, she and Luka take a moment to celebrate.
☾ Only that's short-lived as the Left Eye activates, causing Bayonetta extreme pain and crippling her. Luka can only stand and watch as Father Balder stands and takes her to the top of the goddess statue, and sets forth the plan to destroy everything.
☾ But surprise surprise! Jeanne shows up and proves that she's still alive, and more importantly, going after Balder to save Bayonetta and wake her up to get rid of the threat. In doing so she rips her out of her holding pool, waking her up and telling her that she has to essentially save the world.
☾ And of course, Bayonetta responds how she always does- by getting serious and kicking ass. When the goddess statue finally activates, it reveals that it, in fact, is Jubileus, the Creator. It's here to crush everything and start life anew- but standing in its way is one of the Eyes that awoke it.
☾ Once the Creator is battered down, Bayonetta finishes it and sends it packing by having an infernal demon punch the thing straight into the sun. There it gets destroyed, and the remains fall back to Earth with the with in tow. She and Jeanne team up to destroy the last pieces and descend into Earth's atmosphere again.
☾ Two days later Enzo and Rodin [her weapons seller/etc] are seen saying goodbye to her in a coffin in a graveyard. Enzo says he hopes she has a good afterlife, and Rodin tells him that her afterlife is basically going to suck. To which Enzo protests, of course. Luka comes along and says he wishes she wasn't gone, so he could keep chasing her. He leaves two bushes of Rosemary on her coffin, telling her it was to "help on the road ahead." At that point the angels arrive, proving everyone speechless- because after all, why would angels come for a witch?
☾ The nun there reveals herself to be Jeanne, gracefully meeting said incoming angels with kicks to the face, and telling Bayonetta to wake up and get out of the coffin. Surprise surprise, she's alive this whole time, and just baiting the angels out with her death, to keep her end of the deal with the devil. The game ends as Luka closes his eyes, and can finally see her without any magic, just for who she is.
